They had some resource, no doubt, but I also don't have much doubt that the majority of their organization left for other groups or were rounded up by the police.

I mean hell, they were using a single pokemon to power the facility, instead of traditional power sources.

They had resources, but they also had to reestablish a Headquarters for the whole organization first and establish lines of profit. And keep in mind they didn't build the facility, it was already built.
