We're still gonna get this scene.
Both teams are still gonna try to meddle with their respective Legendary, so for example's sake let's say Omega Ruby. Team Magma will summon Groudon, and under the guise of "assisting" you (more rather that they consider Team Magma more of a threat than you), Team Aqua will summon Kyogre, both with the respective orbs. Cue Rayquaza stepping in to try and get them both to stop.
But, only one of the two orbs would activate, in this case Groudon's. Kyogre's orb will cease to activate, and Groudon Mega Evolves/"awakens it's Omega form" or whatever, and then defeats Kyogre. It then tries to go after Rayquaza but Rayquaza flees back to the Sky Pillar. You're suggested to go after it and capture it too to help you out, but regardless, Maxie would now be in control of Groudon in this heightened state, then cue that volcano eruption cutscene we saw on Pokemon Get TV. You have to now face Maxie who has this Groudon and a whole bunch of other powerful Pokemon, and after the battle Groudon will calm down and revert back to its regular self, then you can defeat or capture it. It'll come equipped with its orb which will act as a Mega Stone.
