I think having optional side-quests parallel to the Gym Challenge would be fun. Such as:

Contests
>4/5 contests across the region
>consist of appeal + battle
>Grand Festival tournament at the end of the game

Pokethlon
>separate mini-games in most towns
>collect 10 medals across region
>Olympic Pokethlon tournament at the end of the game

Battle Tents
>found in bigger cities across the region
>offer a range of mini-tournaments for Single, Double, Triple and Rotation battles
>you start off battling LV10 pokemon, and if you are successful you can move onto LV20 pokemon, then LV30 pokemon... all the way to unlocking LV100 pokemon battles.

Battle Frontier
>accessible mid-way through game
>gaining Gym badges unlocks facilities

In this way you get to complete multiple challenges as you progress and the game doesn't feel as linear or monotonous.

This. Pokemon could use some more pre-E4 sidequests/fucking around.

I really liked the restaurants in X/Y for this purpose, even if they were kind of shallow.

I remember in the anime Gary flashed a bunch of badges that nobody had seen before that were still allegedly from Kanto. Like, you only need 8 badges to get into the league, but you can pick any 8 out of the (8 + x) gyms that exist in the region.

You still only need 8 badges to challenge the E4, but there are 10~ gyms. Set different criteria to get to different cities/gyms so that players can choose which 8 they decide upon (although all 10 will still be challengable).

Gyms are harder, but players can avoid certain gym types, as an example. That way if you don't have any fire types, you don't have to challenge the super-hard grass-type gym.

Or gyms are HM dependent. Maybe there's a guy in one town that gives you a choice between 2 HMs (rock climb or surf) and choosing one effectively forces you to fight gym x. Like if you choose rock climb, you can't surf the sea and get to that gym on the island. Or if you choose surf, you can't climb up the volcano to challenge the fire gym.

It wouldn't be that simple though, ideally. Maybe depending on whether you "help" Team Magma or Team Aqua, the leader of one gives you the corresponding HM (assisting Aqua gives you Surf after the event). And then you'd get Rock Climb in the post-game.

Neat things like that.

Say...12 gyms/badges (or hell, enough for 1 per type)
Only need 8 to do the league/E4, can do in any order. (Apply the whole concept of leader's choosing teams based on the challenger's badge count)
Remaining 4 count towards various post-game things, or higher levels of challenges in the Battle "____" of the game.
