I mean, the new one is pretty impressive but the old one sent chills through my spine, a different kind of impression that suits a game like Explorers much better. What they should have done is use the old intro at first and unlock the new one when you finish all the story, making it feel related to your acheivements, like some sort of trophy.
Writing wise, some of the new script and story additions felt a bit more kiddy/silly compared to the relatively serious tone of the original script. One of the things that stood out about PMD is how "dark" and serious it was compared to the main games (even if not by much), they shouldn't have tried to move away from that.
Shaymin's quest was such a disappointment, it feels like a chore because of how ridiculously easy it is. You can't lose, just move through the motions until you reach the end; there's no fun in that.
The way they polished the gameplay is great, I don't think it could be any better. Spinda's Cafe might be a bit too grindy, though.
Oh and as others have mentioned, outside the main storyline the Legends were not treated well.
