It's GenVII, and there is no Evil Team. None at all.

No Leader poking your head into his business , no big evil plot to conquer/destroy the earth, no mention of there ever being an evil team that disbanded in this region.

how about the protagonist being on some kind of quest to become a master pokemon trainer. in order to do this he or she must battle and defeat those who are considered the elite

The region in Gen VII fell to nuclear radiation long ago. Now, it's just becoming safe for humans again. You work for the professor, and you have to see how the Pokemon have adapted/mutated over the x amount of years the region was untouched.

There are now various casts of trainer you can choose in the very beginning of the game (Collectionner/Gym leader/Breeder/detective etc...) Your goal is to become the very best in the path you chosen, using your pokemons, the entire game has various sidequests that you can fulfill according to your cast, for each cast there is a pseudo-free main quest that you have to complete , once the main quest is beaten, you can change your cast and start again without erasing your save file. (Maybe if you choose the detective cast, there might be a kind of evil organization that you have to dismentle though)

Or what if we just got a fully-fleshed out rival + set of companions, like the anime? I am not suggesting that the game should be ANYTHING like the anime, but it would be cool if you and your rival did things like compete in contests alongside one another, or had to race each other across routes, or had a Safari Zone catching competition. Shit like that.

The companions would do things like help prepare you for the side challenges, and could be battled whenever. Their teams could update every time you got a badge or reached a certain point in the story.

Without an evil team? That doesn't exclude antagonists.
During your journey, you get approached by several different people, all impressed with your combat prowess. They ask for your help with getting stuff from others, they can't get them because they are getting stolen by thieves with no particular organization.
The ultimate goal of the people (all scientists) who ask for your help is to build a spaceship. They want to do something science-y but they were being inhibited. After you defeat the champion, they ask for your help one final time to defeat Rayquaza, who has shot down every single rocket they was ever sent up. After Rayquaza is caught/defeated, the scientists succeed in sending up their rocket. Only after this happens, Deoxys out of fucking nowhere and now you've got to deal with that shit. Once it's dealt with that's the end of the plot.
