Skarmory's is bad, but I'm most annoyed with Xatu because the animation is bad AND it fits less thematically than it just standing there

Yeah. I think they should've made separate animations for regular battles and Sky battles. That way they look natural most of the time, instead of hovering awkwardly 99% for the like 5 times you have a sky battle.
