go a few gyms with no issues, 3rd gym, you see a large gang of thugs, one of them is the one who was mugging the professor, tells you he leads the thugs and are working with the gov to get money and power, spreading fear across the city
fight him, go on to uncover loads of stuff, 6th gym you discover that the gov are using thugs to do the dirty work and to keep the country distracted while they have been knocking down a large landmark to uncover a large legendary pokemon beneath it, go to the landmark, big fight with thugs, gov members use the legendary to try to kill you and don't care about the thugs around you, thugs realise they were being used, team up with head thug to fight the gov leaders in a 2v2 battle
gov escapes to parliament with large creature to attempt to uncover the other legendary, cant get by due to lack of badges, go to the 7th gym, ask for help from the gym leader, 8th gym will only help if you beat him
after all gyms head to parliament to find all the gym leaders fighting parliament, go in, fight of a few remaining thugs, head to find the prime minister with the legendary pokemon, fight him, dragon leaves back to its cave/ruins, current gym leaders take over parliament, all 8 gyms get new owners for you to challenge post game
never get to see the 2nd legendary, after parliament head up the pennines to find the E4
post game, battling the new gym leaders, little islands off scotland are now accessible, strong trainers, legendary pokemon like heatran, 3rd legendary from the trio, psuedo trio, battle tower
