Is it possible to tell if a pokemon has been pokegenned or not?
How do they check for tournament use?

Pokecheck probably has the best one.

Nintendo's isn't very good - we've seen fakes get through it.

There is no way to tell a pokemon has been edited if it's been genned correctly.

Both of these are true. Pokecheck is the best, but if you do it right, then it should be undetectable.

They are just data, after all, and not very complex data at that.

PokeCheck or PokEdit.
Everything I've genned using PokEdit .pkm files have gotten through flawlessly.
