What made Kanto (and Johto, to an extent) great was that there was no real plot. You weren't some kid destined to save the world from a legendary creature. You were just a kid sent off to see the world in the companionship of pokemon. Yes, there was Team Rocket, but their plan wasn't over the top (Let's bring about the end of the world!). It was simply "Let's steal every pokemon we can so we can hold a monopoly on the sale of these things." Rocket was a fucking criminal syndicate, not a super-scientific terrorist group.
Besides running into Team Rocket, there was no plot. No massive overarching quest to pull you away from a trainer's true objective: Becoming the League Champion and completing the Pokedex.
You can see how it worked by looking at Gen VI. The game had friends explaining stuff to you every time you went somewhere new and was even more linear than BW2. In Kanto, the world did not cater to you. You did your shit, traveled, fought gyms and your rival, and had FUN.
tl;dr Kanto was an adventure. Ditch the Jump-tier plots and handholding. Remake the maps or fully connect Johto and Kanto in-game.
