So, if we can accept that Classic Shelly and New Shelly are the same character despite the different designs, how can we be so sure that these two aren't one and the same too?

Classic Shelly and new Shelly look nothing alike aside from having a similar body shape (which is pretty much the same body shape most other adult women in Pokemon have). They're not really the same character. New Shelly is a replacement.

My question is: why the hell have the legs gotten longer and skinnier with each generation? If it keeps going at this rate, next gen everyone will have giraffe legs.

It's because the art style of the era changed. If you watch an anime from the 90s/early 2000s, characters look different than from in anime now. Same with Japanese video games

Agreed, she's adorable.
It seems silly to hate her just because she replaced Kris. I don't hate Kris or anything but ugh her design was really a mess.

B- but they ARE the same person! Lyra is actually an older Kris, after her body unwittingly changed into a new appearance somewhere between GSC and HGSS. She changed her name to prevent anyone from finding out the truth, but in reality she's still Kris. That's why, despite looking very different from her former self, she still dresses her hair in her signature two ponytails.

Not really. Shelly's not a playable trainer and the redesign is either to keep her pink hair from overlapping with another character design or probably because perms would be hard to render (I assume admins get 3D models). Tanned skin is more for the sun exposure, I guess.
