Pros:
- Cloning (don't know if this has been patched yet, but it's a pain to do, anyway)
- Save backup (official)
Cons:
- If the eShop ever goes offline, you won't be able to redownload it
- If you transfer to another 3DS then delete it, you won't be able to redownload it (which is why I have hesitated to upgrade to an XL - this shit right here is bad)
- No user of PowerSaves (not a deal breaker for some, but even if you use it for non-hacking things, PowerSaves is very helpful - you can use it to unofficially back up your saves, get event Pokemon you missed out on, change genders of Pokemon without any negative effects, etc.)
- There have been reports of corruption and other such problems with the digital version. This may not ever become a problem, but it isn't worth the risk
- Can't be played on another 3DS without transferring (which is a one-way operation)
Still up to you, but personally, I'd avoid it.
