The three original Regis are tied for my favorite because of the incredibly intricate process it takes to catch them. And their amazing cavern and battle music. I don't think any other Legendaries have ever taken that many steps or knowledge.
As a result I'd say Gen 3 has the best legendaries, Emerald especially with the timed cave hunts to find Kyogre and Groudon.

Kyurem. Black Kyurem actually gets the honor of being the most Badass Pokemon ever in my eyes, and I doubt anyone will take his spot as my 2nd favorite Pokemon. Well unless the Original Dragon becomes Mega Rayquaza 2.0 if Gamefreak ever introduces us to it.
