The list you saw that says Lugia was programmed into RBY is wrong; That's not how that works. You're misunderstanding what's going on.
All that is is the numbers corresponding between the games. "Lugia" is programmed in as B8 or #184. It isn't true that Lugia was actually created for Gen 1 (it might have been, just using Lugia as an example), only that the B8 value in the code corresponds to GS.

You'll see that the order of the missing slots for RBY are all Gen 2 pokemon are basically listed in order of the Johto dex. Since the way the Pokemon were programmed in to the game in RBY was in order of creation (Rhydon being 1, Kangaskhan being 2, Nidoran being 3 and so on), it's very suspicious that you get the pokemon being in proper order.
