Early on it seemed like Pokemon were a relatively new development in the world of Pokemon. The new Johto Pokemon and even the Steel and Dark types were "newly discovered." Completing the Pokedex was to help catalog the newly discovered creatures, rather than just to provide information about them to the user for their convenience. Animals like Indian Elephants existed completely separately from Pokemon, as if Pokemon weren't just the Pokemon universe's equivalent of animals.

Not to mention, one of the things I've noticed going back and watching season 1 on netflix is all the food and culture. We don't get stuff like that now.

Like the episode about Jan the surfer, that was some good shit. We need more episodes like that now.

Meteorites carrying a form of mutagen collided on the Pokemon world and began to infect everything except the humans who had evolved to have natural immunity (aside from a few genetically predisposed individuals). The mutagens are accelerated by solar radiation either directly from the sun or from moonlight.
Over time more and more animals have been infected and transformed into Pokemon or species have just plain gone extinct due to the upset ecosystem.

I know this because my Dad works for Game Freak.

I remember that, too. The world also wasn't wrapped completely around pokemon, pokemon were just a strange thing that happened to an otherwise normal society within the last century or so before the start of the franchise.
