The thing is, certain PIDs from certain methods will be detected as "false posistives" due to how they were coded. Since the flags were specified to work on most recen games (like Platinum), those that were on D/P, which were then repeated and validated in Platinum are the only one that'll work. That's why certain IV spreads pass and others don't. Shaymin, Darkrai and certain Giratina suffer from this.
Jirachi is DOOMED due to this, as most of its PIDs seem to be flagged, depending on the region of your cart AND the region of the Wishmaker disc, which is fucking utter bullshit.
Since Azure Flute was never used, Hall of Origins Arceus is always flagged as illegal. Ironic, as it was perfectly valid for everything else on previous games, even the ritual of birth on Shinjoh Ruins.
This is partially the reason why they released those on events, to get wider ID sets and prevent these False positives to happen that much, as japanese were using them at full force circa C/P time.
Twas' only needed to check if the Shinjoh Ruins newborn dragons would pass without problems, but sadly, time ran out before it could be tested.
TL;DR? Poketransfer was programmed to be finnicky as fuck on certain things.
