Both Yvetal and Xerneas have a pretty high catch rate considering they are legendaries.

You can catch it in a regular ball like that without breaking a sweat

They convert the Pokémon dna into a code or some shit and if the Pokémon breaks out, it corrupts the data. Also explains why you can't steal someone's Pokémon, why they stay in the same ball when traded, etc. Once they're coded to a ball their dna is altered slightly to make them more pacified and friendly towards humans. Forget where I read that but it's plausible enough in the Pokémon universe.
