How do humans manage to stay at the top of the food chain with all the nature-fucking monstrosities roaming the (poke) world? How come humanoid pokemon with over 9000 IQ like alakazam aren't the top species of the world?

I assume he does but it is wrong at any rate.

Via the lottery it is possible to obtain infinite masterballs in GSC (however unlikely) and you get two in BW2 (one from the Professor and another from Colress. I'm probably missing some too.

They would have much higher production, but they decided against that after seeing Team Rocket's attempt to get the designs. Which does mesh terribly with offering them as lottery prizes, but Pokémon tends to separate story and gameplay.

The Master Ball would be incredibly expensive to produce and most trainers would not waste their money to buy it - and even if they did, the price tag to make up for production costs would be astronomical. We're talking something like P2,500,000.
The Master Ball isn't exceedingly effecient by magic - It has an unknown mechanism for preventing any possible escape once captured. The amount of technology and safeguards in that ball, one that can fight off a rampaging Mewtwo for long enough to copy its data, would be mind-boggling.
