Because TMs were one shot, HMs actually meant something - you could teach pokemon with terrible movesets (most pokemon that gen) something of moderate power like Strength, Fly or Surf. The catch was once it's learned it can't be undone
Gen II added the deleter which made the whole 'Be careful what you teach an HM to' thing moot.
Then Gen V made TMs reusable. Now HMs just aren't a good idea. They force you to carry pokemon you may not want, force you to carry moves that may not be good (Cut, Whirlpool, Rock Smash - but some of these aren't HM anymore) and, since you can delete them still, they just inconvenience trainers who learn an HM for a purpose but choose to forget it later by making them go out of their way just to delete it.
Tl;Dr - With the changes introduced in later games, HMs just inconvenience a player. Either Make HMs removable without talking to a Move Deleter, or simply change that a pokemon needs to have the move to use it outside of battle. For example, if you have HM02 - Fly and a pokemon who could learn fly for battle, just use the Fly Hm in the item screen you're able to access what fly does outside of battle. You may have to Teambuild a little in that regards, but Pokemon like Salamence and Hydreigon would be great to have around - They make decent team members and can learn a few HM they wouldn't want to learn for battle.
