My theory for the game is that it's going to have a lot of emerald features, and I think the plot is going to be Kyogre vs Groudon, but for one reason or another you can't catch the other one, only the corresponding one to your game. Rayquaza may or may not have a part, but I definitely think it will be catchable. Although, the catching of Rayquaza will probably integrate some sort of side story, and I have a feeling it will be a roaming legend.
Also, the regis will be back in the game, but regigigas won't be obtainable.
Finally, I think that the white rock is going to give you something like a lava cookie when you press A on it, similar to how in FR/LG the truck gives you a lava cookie, sort of like an easter egg.
