That's what I see a lot of people assume. But if you watch the scene again, the screen fades to black before the weapon even starts. There's no way to prove he stayed down there.

Even in Y, I got the impression that the machine rendered him immortal. AZ gained eternal life from firing the weapon 3000 years ago, after all.
He's probably still alive, trapped deep underground with no way to escape. Which sucks for him, since he probably can't die of dehydration or starvation or suffocation.

I think his fate is similar to Alex's from Golden Sun.
that guy in the end gets the power of the incomplete Golden Sun, but still achieves to obtain a "nearly endless life" and a lot of power. But then he gets buried under the Mt. Aleph, after the Wise One immobilizes him.
In the sequel, 50 years after or so, he returns.
Prepare for Lysandre Cyborg Overlord in Gen VII

Consider this:

He was crushed by a bunch of fucking rocks at the bottom of the pit.

In X, he is given eternal life as a result of the Ultimate Weapon, however, he is far too weak to squeeze out from under the boulders that are crushing him, meaning that his newfound immortality is wasted on being stuck in a pit for eternity with no one aware that he's still alive.

In Y, he fucking dies and his rotting corpse is still in that pit, crushed by the same boulders.

I agree XY is very handholdy, I was just pointing out the older games aren't as hard as they are made out to be. I believe the Johto games are meant to be played through with 3-4 Pokemon until you get to Kanto as that functions as the second half of the game, meaning your Pokemon's levels will be higher for Clair. I think that's how Johto and Hoenn were designed but most people don't play them like that.
