RRT/BRT has access to all the Pokemon up to and including Gen 3 (which was the latest gen up to that point).
Time/Darkness/Sky (only ever play Sky) has access to all gens up to and including 4.
For the main storyline, you choose from a selection from all the starters up to that gen + Pikachu + a few others. You can also recruit others during the main storyline into your party. Post-game, you can switch things up and choose new party leaders, etc.
Gates has a limited selection of mons you can put in your party, arbitrarily set by whichever ones Gamefreak approved, chosen from gens 1 through 5. You starter and partner choice is limited to Gen 5 starters + Pikachu + Axew.
