Mansion was used to create Mewtwo, yes. Nothing about failed cloning process had been said there. And not to forget the fact that Mew gave birth to Mewtwo and then died, as far as I remember.
Dittos are found in G/S/C as well, where the Pokemon Breeders are. Maybe dittos are failed embryos from the old lady. It would make kinda sense, considering she is too old to get children and thus would only push out period-like baby Pokemon instead.
And since the pair doesn't know how breeding actually works, it makes sense to try it out first hand.
Yeah, maybe it had a point at some point in time. It isn't anymore. Who cares. It's Pokemon.
