What a pokemon can do on the overworld would be shown on a slide/page on their profile with stats, attacks etc.
Swimming, Strength, Flight, Cutting, Digging are all physical traits of every pokemon, with ratings for each one e.g.
Rhydon

It can push rocks and destroy breakable rocks, as well as rock climb.
It cannot fly at all.
It can cut small bushes/trees but not huge trees or bamboo patches.
It can dig to return the the entrance of a cave, and can also appear at any cave exit you've exited.
The stats are in sets of either 3 or 2, depending what each one entails such as Surf(1), Waterfall, Whirpool(2) and Dive(3), and Flight with "Teleport"(1) and Fly(2)
To activate these, you need a Gym Badge which is essentially proof that you're an experienced trainer, a membership card, and authorities allow you to explore by changing landscape such as cutting trees and smashing boulder because you're capable enough to handle these types of areas. First gym allows Cutting level 1, next allows Cutting level 2 and Strength level 1 etc etc.
No HMs needed every again, every pokemon now has use in the overworld in some way and theirs a decent reason for why you cant just fly everywhere and destroy every mountainside; the LAW.
