I used to get a ridiculous amount of graphical glitches but I fixed it turning off OpenGL.
I'd say it's something related to minecraft's graphical settings.
But don't leave anything out.

If you or anyone feels like it,please search for a decent plugin that allows us to do such things.
I'll be sure to add it to our strawpolls list.
If you really want to protect it, you could surround the area by locked doors and chests.
Although that mightn't even be possible, I think the max amount of adjecent doors locked is two.
