Lugia/Ho-oh is another metaphor for yin yang (based mostly on Fenghuang the phoenix/the Chinese dragon). Their main aspect may be balance. They may fit under the creation trio for earthly balance sort of thing, and this way they don't clash with the weather 3. Taoism has five main elements instead of three, though, so they were obviously inspired by something else (according to bulba they might have combined various element-birds from different myths and just ran with it --- the thunderbird, the firebird and the arctic bird). The reason why Lugia alone resides above them might have been inspired by the story of a dragon king who had what was basically this giant pole that kept the seas in check, sort of.
Ho-oh created the beasts by merging dozens of dead Pokemon and the reason why they have those three particular elements was (I'm completely bullshitting at this point) that it was its only way of bringing them to life. There might be some other myth here. Anyway, they're all based on non-deity mythical Japanese beasts, apparently.
