Explorers of Sky is probably the best. PMD2 in general is better than Gates to Infinity, and Sky improves on Time and Darkness in quite a few ways.

Unfortunately, I haven't actually played Red/Blue. Gates to Infinity certainly isn't bad, I just preferred the story for PMD2, and Sky is a third game that expands on Time/Darkness and has extra features like special episodes.

Gates is a clusterfuck of awful, Explorers is significantly better than Rescue team, and that's saying a lot considering how good rescue team is.
