It wouldn't be strange if they hide it. There have to be some surprises anyway. Zygarde was hidden too, but maybe for a different reason.
Did the ruby & saphire storyline involve rayquaza?

Techinically no.
But most people hope that ORAS will be another HGSS kind of thing that uses plot elements from the third versions.
As in, the battle between Kyogre, Groudon and Rayquaza from Emerald.

There is this new area covered in black clouds or something to the north. So hopefully this means some new story elements with primal rayquaza for the post-league

Also, probably not plot-related but there's a big house on the route down Mt Pyre. It wasn't there in R/S/E.

Considering Mega Salamence gave me pretty much everything I would expect from a Primal Rayquaza bar Aerilate Extreme Speed, this better be fucking good.
