A more complex monster-raising RPG. Make breeding less luck-based, and increase the amount of attributes a Pokemon can have and pass on. But breeding should be less than 5% of the effort. I want to really have to work at raising my ideal Pokemon. And I'm not talking about more mindless grinding to get what we already have. I mean make it an engaging and multi-faceted experience to raise them.
Maybe I'm just autistic, but I love that shit. As it stands, I go crazy if I try grinding for more than ten minutes in Pokemon, but I once had a 4-hour grinding session in Digimon World DS that I had a lot of fun with, just because the Digimon games have more complex monster-raising mechanics.
