Creation, especially game creation, is a two-way street. Gamefreak makes the ecosystem, but we're the ones who play in it; we make our own choices on movesets and game progression (ha). Hell, the whole concept of "metagame" is entirely dependent on what we, the players, choose to use. Gamefreak can steer us in certain directions, but in the end it's the players who determine what's used and what isn't.
You're also leaving out the fact that consumer approval validates the company's choices. There are many ways to show Gamefreak how you feel about their choices; by purchasing the game, discussing it in a positive light, or continuing to populate its online features. Sales numbers and usage statistics are important figures in telling companies what their consumers value, so they can make decisions players are more likely to enjoy.
