Looking at the odds, the freaking low odds of getting one, you can safely assume they were meant to be "one of a kind" creatures, special monsters, even collector items.
Take Powersaves, RNG abuse, Pokegen, Pokecheck and all that stuff out of the equation, and they're really hard to get.
Just because they're easy to hack (or hatch, one might say) that doesn't mean their purpose is gone, more like it's been corrupted.
Personally I only get those I like. I despise shiny Dragonite so I'd never use it. Love the regular color, so I bred for that.
Shiny Tyrantrum is awesome, so I Instachecked that. That's all there is to it.
