It's a weather effect.
Mold Breaker doesn't stop your Fire moves from dealing 50% damage in Rain, it's not going to let you use Water moves while Primal Groudon's weather is active.

Choice Band or Mega Garchomp is the first thing that comes to mind that can deal enough damage and can also carry Ho-Oh's 4x Rock weakness, but that's still extremely narrow.

This is already the case with Deer God and it's never getting the boot, because (apparently) stuff only gets b& from ubers for being uncompetitive, and depending on how you define that, Shadow Tag is something that's uncompetitive.

Groudon: The Continent Pokemon. It is said to have expanded the lands by evaporating water with raging heat. It battled titanically with Kyogre

Overview

Groudon is certainly an interesting Pokémon. It is primed as a physically offensive Ground/Fire Pokémon, which isn't something you see all that often. While it was revealed along the premise of being able to ride it, sadly confined to Sootopolis City, Groudon is in fact a viable Pokémon and can be used to decent success. It has a nice rounded movepool and significant bulk so it can do incredibly well. While it has great physical fortitude and movepool, its Special is almost as good, just lacking the movepool, which is disappointing.
Positives
+ Its Hit Points are great, and tied with its middling Special Defense, it can survive many Water hits
+ Its physical Attack is just phenomenal
+ Its abilities are handy in the right condition.

Negatives
- It could be faster
- Its Special Defense is just poor
- The lack of a diverse Special movepool runs at this Pokémon's detriment

Abilities

Land of Endings: This ability sets very strong sun which evaporates Water type moves used on the field, it's incredibly useful for Groudon as it ignores the 4x weakness from Water

It's incredibly powerful, capable of destroying nearly anything that switches in
252+ Atk Groudon Earthquake vs. 0 HP / 4 Def Delphox: 650-768 (223.3 - 263.9%) -- guaranteed OHKO
252+ Atk Groudon Earthquake vs. 252 HP / 0 Def Arceus: 213-252 (47.9 - 56.7%) -- guaranteed 2HKO after Stealth Rock
252+ Atk Groudon Earthquake vs. 104 HP / 32 Def Xerneas: 252-297 (60.1 - 70.8%) -- guaranteed 2HKO after Stealth Rock
252+ Atk Groudon Earthquake vs. 4 HP / 0 Def Kyogre: 273-322 (79.8 - 94.1%) -- 43.8% chance to OHKO after Stealth Rock

It's regular special defense is 90, wich was poor considering Groudon's weaknesses. Now thanks to Fire/Ground typing and its ability there's only two special SE moves in the tier, and it will likely be gaining special defense as well.

It gets STAB on both ends, Grass, Dragon and Electric moves. It only needs Dragon coverage to hit everything resist free, and even then there's nothing that Groudon can hit with its special moves that its physical moves won't do far better or the same.

Move tutors aren't even confirmed, so we don't know for sure it has flare blitz. Even if they are in ORAS, Groudon might not get flare blitz. It might have to go mixed with fire blast or something.

But thanks to Extremely Harsh sunlight evaporating water moves and Groudon's weather independent ground STAB the latter point is turned on its head. Groudon can generally switch in on Kyogre and scare it out, and Kyogre fears switching into Groudon's Precipice Blade.

Primordial Sea and Desolate Land also end immediately after Groudon and Kyogre leave battle, so they can't support other weather abusers on their teams either.

Baton Pass + Magnet Rise is learned by Jolteon, Mawile, Mew, Minun, Plusle, Smeargle.
none of them is worth damn in ubers except Mega Mawile, who can really use baton pass effectively since no speed.
Magnet Rise only lasts 5 turn, 3 if you count the turn used in baton passing it.
I guess that if you manage to pull it of is basically a 3 turn set up, unless they have out a powerful special attacker.

I a bad strategy, but it could work.

Because it ignored abilities that neutralize damage. Groudon's ability creates a weather effect that neutralizes water attacks, thus mold breaker wouldn't have any effect. The only way to counteract it is if Rayquaza's ability can still clear away those weather effects.

If Kyogre is slower, and they both go primal, Kyogre's weather comes second, therefor cancelling Groudons, if Kyogre is faster, he takes a Primal-Groudon hit, goes Primal and kills it, and if Regular Groudon waits, it loses to Regular Kyogre. Kyogre just needs to not go Primal to win.

Okay, now I get it. But the weather disappears as soon as Groudon switches out. I think this proves that the water neutralization is indeed part of the ability.
