I'm pretty sure the only ACTUAL ghost in Lavender Town was the Marowak.

While ghosts (ACTUAL ghosts) exist in the Pokemon World, Ghost Pokemon merely share properties with them, and are not actually the spirits of the dead (except in special cases, I guess).

My personal theory is that they exist in limbo, a purgatory of sorts if you will. Sure, they can be killed (KOed, whatever), but they'll always come back since they're already dead. Actually, now that I think about it, it sounds like a fate worse than death.

It also may be because they have abilities and powers that can't be categorized into an elemental group, so are deemed as supernatural.
The gengar line are gaseous beings, like how muk is a slime. Aegislash is just a pokemon that looks like a sword, it's not a sword possessed by a spirit.

tldr; grass pokemon aren't literally grass, fire pokemon aren't literally fire, ghost types aren't literally ghosts.

It's all fucking folklore and superstition.
People also say black cats have supernatural powers (bad luck and shit), but they don't, they're just black cats.

The pokedex is just saying that their are stories and speculation about this pokemon being real spirits, when in reality they just have powers that can't be classified and are maybe mysterious or scary in appearance.
