Rather than Shiny Pokemon, each Pokemon has 3-5 different color schemes that it can take on. Some will be drastically different, others will be slight variations. Alongside this, each Pokemon can have a variable size, and, potentially, markings or other visual differences. Cries will also differ slightly, being faster, slower, higher, or lower.
If you wanted a mechanic akin to Shiny, there'd be "Albino" Pokemon that would function the same way, but would be monochrome/specifically albino-colored/greyscale/whatever.
