They use the DNA or whatever from the fossils to recreate it, muscles and stuff like that are stored within the DNA. (Disregarding stuff like that the DNA isn't working properly after so many years, but this is pokémon).
The fossils aren't reanimated, but are needed to recreate the original by some sci-fi method.
Perfect example is the old amber. Which takes inspiration from Jurrasic Park, It is probably an insect within it that sucked some blood from Aerodactyl and it got saved within the amber. Reanimating the Old Amber would give an gooey insect, not Aerodactyl. Using the Old Amber to recreate Aerodactyl is something different.(Not going into detail about why this doesn't work in real life though).
However I'll give you the Mega Aerodactyl enty. Which states that some scientists believe that Mega Aerodactyl is the original Aerodactyl. And we know that Mega Aerodactyl is stronger than Aerodactyl. However this is a rumour within the game and should not be taken as fact.
