Let me ask you something; if you were female and everyone started calling you a "he" even though they knew you were female because you "look like a guy," or if you're straight and everyone called you "faggot" because you "look gay."
I see no reason why you can't/shouldn't call an individual Pokemon by its actual sex if it has one, but a whole species by he/she doesn't make sense unless they are all male or all female.
