The problem is that gamefreak and nintendo don't want to get into hyper specifics and put extreme detail into every single pokemon, because it's a kids game. If they WERE to go into detail, gardevoir, for example, would have clothing made of pokemagic infused cotton or perhaps silk fibers woven together via telekineses.
I think about it this way, pokemon as we know them now use modern materials for clothing, while pokemon in the past probably use things like leaves or leather, or perhaps enlisted the help of psychic pokemon for clothing, since pokemon in the pokemon universe tend to live in harmony. I don't think its that farfetch'd of an idea that they had their own kind of economy, where the strong pokemon, like hitmonchan, would defend the weaker pokemon, like abra, from danger, and in return, the abra would weave clothing for it.
You're trying to understand a childrens game, its like asking how the kids got to Candy Land, and asking where their parents are in the whole thing. There is no right answer till canon media explain it, I'm just trying to best with what I have. Don't be a dick,s top trying to understand a children's game.
