The Medarot/Medabots series, which came out on many system and sadly most of them have never been localized, except for a couple of games on the GBA
Also there is Metal Walker on the GBC, a sort of "Pokémon meets Metal Max kind of vibe".
It's not exactly a Pokéclone, but among the inspirations for Pokémon there is certainly the Mother/Earthbound series, there isn't the monster collecting aspect but part of the Creatures staff worked on the Mother games and it shows especially in the modern setting and the slight resemblance in the protagonist. There are also many other throwbacks (Bag of Dragonite, confirmed by Itoi himself, Mewtwo being partially inspired by the Gyigas figure, 8 Melodies/8 badges, etc..)
