First of all, he never said he is a Water fanatic with water posters in his room who writes water fanfic. He just said it's his favorite type, which is pretty arbitrary and probably doesn't mean he holds it above other types in that wide a margin.
Second, Masuda doesn't decide everything.
Third, there's no way he would sacrifice balance for the sake of helping his favorite type. Yes, GF shows favoritism, but at most it would just make them want to make sure Water has a few decent moves and mons, which it does.
The fact that so many pokemon are water type doesn't reinforce this reasoning--water is the most common element in the real world and there's a fuck ton of ocean life and water-related concepts to explore. And they've clearly been drawing back in recent gens by making aquatic pokemon who aren't water type (see: eelektross, Dragalge)
