With the exception of Gen 5 and 6, the Protags never OFFICIALLY catch the legends in their game.
For example, Red didn't catch Mewtwo because it's still in that cave three years later. Brendan/May never caught Kyogre/Groudon/Rayquayquay because Oak discovers that they're migrating to Johto. Hilbert/Hilda never caught Kyurem because it was captured by Ghetsis two years later.
The "canon" version of events is usually that the protag just defeats the cover legend to calm it or whatever, for the sake of the story.
The only Protags who canonically caught a legendary are Hilda/Hilbert who got Reshiram/Zekrom, and Serena/Calem who got Yveltal/Xerneus.
And if there are story-based Events, those count too. Like Ethan/Lyra getting Arceus and Celebi.
