As far as the games THEMSELVES are concerned, it's always been about the fact that that franchise existed and not it's present day popularity. It's the all stars of nintendo's (and now seemingly, gaming's) history.
Those games all serve as parts of Nintendo's history, those characters all serve as fitting representatives to said games.
And then there's Jiggs, where the only defense she has in staying in is the fact that she's one of the smash 12, no other character is holding on by a string this hard.

Hell as I'm typing this I'm realizing that even fucking Marril is even a more deserving playable character in smash now than Jigglypuff. As a side character, it belonged to one of the main three, and was even one of Lyra's main pokemon. Also the whole Pikablu relating it just that much closer to the very mascot. It was also one of the first pokemon we would see past 151 as a card in the southern islands collection.
