Gen 3 was overall the most balanced in this regard. Gen 3 brought natures, abilities, and the current EV/IV system. Save for the physical/special split and fairy types, the mechanics of the game havent changed since Gen 3. They were designed FOR gen 3, but since things to further bolster offensive strategies (such as the type split, higher stats in general, better moves) have been introduced, making the game more offensively sided.
Really there was only one downfall to Gen 3 that I could see someone arguing as having made Gen 4 better: Over-Centralisation, particularly in OU. SkarmBliss was THE standard. They were so standard that odd sets became standard JUST to counter them, such as Tyraniboah and McGengar. Skarmory was so ubiquotious that it singlehandedly brought Magneton to OU.
