The fact that there are Mega's that can't be used in X suggests that it could very well be Vice Versa too. The alternative is that with each new release, the games will just have more and more Mega Pokémon. So either new games will be a mix/match of old/new Mega's, only new Mega's, or (unlikely) Every Mega ever. Now 5 games down the line, can you honestly see them having every Mega available in a game? Like I said, educated guess.
Regardless, all three of those options remain true for the final point;
