Groudon and Kyogre became Primal from the energy at the creation of the earth.

It's not too farfetch'd to suppose a similar energy existed at the creation of the universe. The problem is that Palkia, Dialga and Giratina never struck me as being as greedy or malevolent as the hoenn legends. They don't fight each other like Groudon and Kyogre do, so they don't need a super form.
