The explanation of Fighting types being able to break rocks and steel is because they have a proper technique whereas normal Pokemon using Mega Punch don't.

And about the sound waves piercing harder substances, where did you get that from? Things like water are worse sound conductors than air. And Sonic Boom already has a similar flavor purpose - it always deals 20 damage to any type.
