Jigglypuff is debatable. It's popular in nipland, especially back during SSB64 so it was put in, plus it was easy to do so since it was similar to Kirby. It's also part of the original 12 of SSB so there's no questioning if it will be in SSB games since then.

With a regular Pokeball yes, but with a Masterball, "rare" Pokemon from this list always appear. I realize Goldeen is on here, but it's done to keep the chance of a dud.

That's because they're all made by different people and they all have their own interpretation of what it should be.
They don't get together with GF and talk it out you know they just tell them about the game story and pay them to turn it into something that will keep people interested without the gameplay.

Whatever pokemon the main characters have is exclusive to that canon and does not affect any others in the slightest.

Isn't Cynthia the most-recurring trainer opponent across games in Pokemon? With her Garchomp always at highest level?

It doesn't even overlap REGULAR Charizard, which is what you should have listed because it's far more of a mascot than the mega form. He'd only be one of four mega-evolution candidates on this team so there's no saying whether he gets it anyway.

Not really, especially since two thirds of the characters to get starters are blank slates.

Believe it or not things like this happen a lot in storytelling and they make the character much more interesting and complex when they have things that don't typically fit their character.

Anyway, each canon does not affect another in anyway whatsoever because they're made by different teams, artists and writers each with different ideas that very often conflict with other manga series and the games.

It's just the /vp/ hate bandwagon that took Samurai Otter and ran with it from the beginning. The rest of the world pretty much recognizes it has a badass and aesthetically pleasing design
