Pokemon Origins somewhat answers this.

It's clear Mr. Fuji helped develop the mega stones, or at least the ones for Mewtwo, as well as helping Team Rocket create Mewtwo itself.

The problem with all this is that there is also evidence of an earlier, ancient mewtwo, as it is seen on an ancient door in the first movie.

So to be honest, I have no fucking clue anymore.

Also nothing suggests that Fuji created them especially since no one has a clue how they work.

Although they could have experimented on a Mew stone at the same time Mewtwo was created and accidentally altered the stone in the process.

Canons already cross.

For instance:

In Gold and Silver, Blaine's gym had to move due to the destruction of the one in Cinnabar.

This destruction is obviously referring to Ash fighting Blaine in the anime. This means the game timeline(which is also the Origins canon) was affected by the anime timeline.

This would also suggest that while Ash is not Red, he may be related or at least inspired by him.

Blue on the other hand is obviously an older brother to Gary or something.

How so?

I supplied a good bit of evidence there.

Red/Blue was not responsible for the destruction of Blaine's gym, yet Gold/Silver experience the aftermath of it.

This means that someone DID destroy it between those two times.
The only person this matches is Ash in the anime, suggesting his timeline is between the events of Red/Blue and Gold/Silver.

This is also backed up by the fact that Ash's pokedex is already full in the anime, rather than needing to be filled. (Red already filled it before him)

Find a flaw in this logic please.

The mega stones are just stones that react to certain kinds of Pokèmon. These Pokèmon didn't have to have been discovered/created at the time the stones were, they just have to react. This means that if the conditions are met by both the stone and Pokèmon then mega evolution can take place.

It's like regular evolutionary stones, the Pokèmon didn't need to exist before the stone but the stone before the Pokèmon. Case in point, Eelectrik to Eelektross.

Oh and if they existed in the same canon then it wouldn't make sense for Blaine to have a gym in the volcano or in a building simply because of the time it would take to construct either of them.
