1. prior to gen 3, the pokemon league is a singular facility where the best trainers from the world come to compete. in gen 3, because it has its own league, this idea changes to each region having its own league. so really you're not the best trainer completely, but the best of your particular region
2. prior to gen 3 legends were not directly involved in the creation of the world. some pokemon were revered, like ho oh and lugia, but they were mysterious in nature rather than having a set "power" or "role"
again, im just pointing out how boundaries change, not arguing that one method was better than the other
3. prior to gen 3 we had team rocket. gen 3 introduced a new team (depending on the game you had), which seemed a bit foreign. now a new team per region is expected, but to fans who grew up with the games, team rocket seemed apart of pokemon brand as pokemon themselves, and to completely replace them with newcomers was jarring
4. the hoenn region not being connected to johto/kanto whatsoever. this made the pokemon world feel very unfamiliar and foreign to fans of the series up to that point, especially since you could not revisit the regions afterwards
5. many old pokemon were not in ruby/sapphire. this was fixed with FRLG
all in all, I think these changes were good in the long run, as things would have gotten stale after a while, but at its inception pokemon ruby/sapphire felt almost uncanny to many players who had been playing up to that point. personally im glad i stuck with the series
