AZ makes the ultimate weapon to end a war, right? And the dragons split under the original two heroes, who fought between each other and who's sons eventually went to war over truth vs ideals.
Suppose for a moment that 3000 years ago, the pokemon world was a much more connected world. There is evidence of this already (braille and unknown in multiple regions, for example), so lets just, for the sake of the theory, assume that this is indeed the case. Additionally, lets assume the Kalos being just north of Unnova is also fact. To compete this, assume that Hoenn isn't too terribly far away.
So, theres a war in Unnova, about 3000 years ago. The sons of the Heroes have taken control of the dragon and are at war over their opposing ideals. Lots of destruction, yadda yadda. The war spreads over to Kalos, and AZ loses his Floette. He builds the machine, and in the climax of the war, he fires the machine while the two Tao dragons bring their full might in a battle that ultimately destroys both regions. In the (fucking huge seriously) explosion, chunks of rock splash back up into the atmosphere and rain down all over the planet. Hoenn, being close by, receives several massive, direct blows, which accounts for the various young crators in hoenn.
After the destruction and rain of fire, pokemon and people that have survived the onslaught begin to spread out all over the world. In regions like Johto/kanto, which are less settled and have more "normal" pokemon, like birds and snakes, the strange meteoric activities and sudden appearance of new, strange pokemon lead to myths about pokemon coming from space. These myths carry over even after refugees begin to settle in these new regions and integrate native cultures into their own
