It wasn't originally designed for that, but I remember that he does separately use it as a weapon, not just destroying people as byproduct. Of course, it still killed Pokemon in its original usage anyway.
I've only played X, so I can't recall how it worked with the whole DEATH/DESTRUCTION thing of Y, but since the original weapon was independent of the legendary, if I recall, it should be the same for both versions.
