All of Red's Pokemon are based on Pokemon you get in game.

The fact the Eevee you can get becomes an Espeon maybe a joke on the fact it was always day time back in gen 1.

They replaced it in HGSS with Lapras, another Pokemon you get in game,to most likely keep up the theme of having his canon team be ambiguous.

But yeah, it would have been cool to see Red with Mewtwo.

Red gets an Eevee in Pokemon Special which eventually evolves into Espeon

Seriously, though, that would have been awesome. You think you're doing so good because you can stomp the rest of Red's team then suddenly MEWTWO And then you lose.

That has nothing to do with the games, that Eevee became an Espeon AFTER the games came out, and it was based on that.
